I've yet to really have a problem using custom wads I've made using trwest... but I'll suggest a couple things which might help.First try, using Wadmerger, to delete the object dependancies of your custom wad. It may or may not work, don't worry too much if it doesn't 
Second, pick an outfit in "starter.wad" format from Lara's Closet ( kickass outfits! ). Follow the detailed instructions for creating/using new outfits and "insert" the chosen starter.wad ( Lara outfit ) in its entirety, into your custom wad.
Third, try deleting some of the objects you've put into your custom wad. If you've added too many ( especially big/complicated ones/lots of different baddies ) I *know* this will crash the level. Pay attention to the red text warnings in trwest that tracks this. The TR engine can only handle so much!
Lastly, you might have contracted a bug within the last prj file you saved... go backwards until you find one that works. It will mean re-building your level somewhat, but if you can save the work you've already done, it will help! ( You could also try reverse engineering by deleting objects/doors/rooms from the most current prj file saved under a different name to attempt the same thing )
I hope this helps! On a side note, the level I'm dabbling with as well always crashes the program but when testing after editing, I kinda find it convenient so I haven't worried about it yet.
