When you replace a current puzzle item or add one to your wad, you need to edit the script file.

Ex. if you are making a custom wad from the settomb wad by adding the Sun Disk from the karnak wad to the settomb wad.

To edit the script file for your newly added puzzle item from the karnak wad:

1) open the script file and find the line of script for the Sun Disk, and copy and paste it to your NEW script for your level.

If you had replaced a puzzle item then take out the line of script for the one you replaced and add your new line of script for your wad.

Its a simple as that.
