I created a room a put it's floor two clicks down from the ceiling in preperation for the mist effect. I clicked Toggle Opacity 2, transparent, face edit on, and made some mist. I selected the "mist" room (the shallow room) and hit the "M" (mist) button and set it to 2 to see what it would do. It looks cool, the mist is now all shimmering, but so is the floor in the room above. Any suggestions or corrections? should I make the other room the "mist" room (with the "M" button)

Ummm...try completely removing any opacity between rooms and see what that does.

I believe TO2 removes all opacity.

Did you put a texture on the floor in the upper room? You shouldn't. Or at least make it the transparent color (gray). Making mist doesn't require any textures.
